when i start from a "shut down" , or a "restart"  i can see my desktop, but only for a second or two, because file manager pops up immediately; my question is how can i stop it from doing that, it never used to do that before

Looks like file manager has been added to statup app. Do one thing, go to system from launcher, right click on file manager. Now do you see "remove from start up" option. If yes select that to get rid of this.
